How do I make an object transperant on Flash? For example I want to make a rectangle over the top of another object, and I want to faintly see the other object.

Press Shift+F9 to open the color mixer, click the object, then change the Alpha level, 100=opaque 0= transparent. That's for the first edition of MX, should work the same way in MX 2004.
